Hmmm... I only have a v1.2 and no reboot-problems. Do you got the problem at all 50 NanoPi Neo? Is the scheduled restart via a cron/at job? Do all 50 have the same type of SDcard? Did you check with another type? How do you power all these Neos? I would try ONE Neo with another SDcard and a dedicate...
And what is the reason for not using Armbian? Hi Igor :) I think he already do use armbian on all of the NanoPi Neo, but the newer hardware-revision (1.31) does the reboot in a other way than the hardware revision v1.2 But I dont know why he is using the "old" ARMBIAN 5.3.0 XENIAL 3.4.113...
I did not think it was a card problem as I would have expected to see a message from the "Bios" stating the card format was wrong ... I guess I should realise this is not a "standard PC" ! The "BIOS" is on a NanoPi the "u-boot" like on many ARM SBCs - but the...

shouldnt the first line read as
#!/bin/sh

but you have there
#! /bin/sh
(with a space)

Does you /etc/rc.local execute rights - like from chmod 755 /etc/rc.local

Is /bin/sh the right shell for the commands do you use?
maybe you could try
#!/bin/bash
